When you get back to the ship tell miranda you want to wake it up first, instead of giving it to cerberus. Go to the AI core behind Chakwas and activate Legion. By the way, you can only do a few missions after the IFF until something happens. Once that happens, you have to go to the final mission right away or something bad happens.

Do all the loyalty missions before IFF. Also, get the ship armor, ship shields, and thanix cannon upgrades. You're going to get characters killed without them. You can get these upgrades by asking Tali, Jacob, and Garrus for normandy upgrades.

Legion is on board the derelict Reaper and helps Shepard deal with the threats there before the crew locates the IFF and enters the relay. However, there are some things to keep in mind before exploring the derelict Reaper. As you progress through Mass Effect 2 and put together its 'dirty dozen' squad of wildly different members of your crew, you might notice that one character remains unavailable to recruit right through the game until very deep into it.
